So question, if i purchase the studio edition will i be able to add more than one custom binary to my project or just one? For instance i would like to add Node.js binary as well as a custom OpenVR.node binary. Is this possible?

I think, you misunderstand the idea. Under the hood CopperCube uses 3d engine called irrlicht. Basically, CopperCube is modified Irrlicht + editor. "Custom binaries" in the description refers to the modified Irrlicht part.
You potentially can embed v8 or VR support, but it requires modifying the engines source code. If you know what you're doing, you probably, can do that, but I don't think it's a simple task.

So after buying the studio edition, how does it work? how do you get access to the source? do you have to publish the the game first and upload to visual studio's or what?

I believe, there is a video on JICs YouTube channel on how to compile and run custom binaries. It might be for pre 6.7 versions but the only difference is that now you can run it from the editor
There might be also some videos on Robbo's channel on the topic.
